If I complete a level in the tome, can I always go back to that level to finish missing/undone challenges?
To word it differently, if I complete the Epilogue/level, does that mean I CANNOT go back for the audio clips, etc?

No. You'll have to complete the challenges you've skipped to get their specific rewards.

If you finish tier 1 you'll still be able to do the other challenges.

No. The audio clips for example can only be unlocked after completing the associated challenges.
