Still not fixed in 8.1.1 Microsoft Store: Steam:

I unlocked "The Clown" a second time using Shards after the merge and I lost all progression for that character on all platforms, but not its items. Please advise. I have a similar issue: I'm missing at least "The Clown" and "Kate Denson" from my transfer from Microsoft Store to Steam. Both have been purchased on Microsoft Store with either Auric Cells or Shards (not directly as a DLC through the store).
