It looks like the issue solves itself. For myself, after about two hours of not playing having restarted the game, my pips have been updated.

UPDATE: Second game in a row with the new killer, I double pipped again without using a mori and a similar result occurred. I don't believe that I am actually losing a pip I believe I am just not being rewarded them.
