This is still happening with the Switch Pro Controller. The game used to show the correct prompts, but now A/B and X/Y are swapped. This can be very confusing when one means "ok" and the other means "cancel". Notably this can lead to accidental purchases or spending the wrong in-game currency.

I am having the same issue. The game is not recognizing the challenge as complete when I fulfill the requirements for Agitated Advantage from Tome 1 Page 2. (playing on PC)

Great suggestion! The current UI makes it a pain to navigate to and select these challenges from older tomes because the archives always open to the most recently released tome instead of the one where challenges were most recently completed.
