I'd say Pop counters BNP, since if he uses Pop it wastes the BNP and not really the other way around.
I guess if you wait to use the BNP it can help but I find it better just to rush the best gen on the map right at the start of the game. The gen that you NEED to do.
The best counters to Pop is to commit to gens and not tap them if it's been kicked.

Basically yes, it's in-fact a sort of hard counter to it... since it either breaks even when used beforehand, or it regains any lost progress when a Killer uses PTGW on a generator that's say... on 75% or so.
They both reduce and increase the generator by 25% (If you hit both skillchecks with BNP... otherwise it's only 15% as the DBD Wiki says) And since percentages... can't really be interpreted in any other way... it's safe to say that this is indeed the case!
