TOME 1 Archive is no longer possible to complete!

When the devs made the change of items not being 'spent' but kept after being used up, items on the TOME 1 are no longer achievable!
I tried to deplete a med-kit, but it stayed in my inventory, and I did not gain 2/6 for this archive of tome 1.
I'd like the game mechanics to count spent items for the "archive tome 1" again so that we can finish the archive as appropriate.
