I am talking about the uncommon jake and nurse skins that were distributed through daily login, were people who already own them refunded?

No, pretty sure they were not.
and not everyone got the skins just gifted, they were login rewards and i assume the skins are now again available to purchase from the store

People don't get refunded when they buy DLC/Cosmetics at full price that later go on sale. If you bought DBD full price on PS4 or Xbox you wouldn't get a refund later when they game was made free on PS+ or GamePass.
