Have you considered adding a natural predator for each alien species—such as the Yautja (Predator)?
It could bring a fresh layer of gameplay and strategy. The Yautja could be equipped with unique abilities like cloaking, thermal vision, a compact shoulder-mounted blaster, or advanced traps (potentially more effective than those of the Trapper class).
Of course, it wouldn't need to have all of these abilities at once—just one or two would be enough to make it distinct and balanced.
After all, its iconic rival, the Xenomorph, is already part of the universe. Adding the Predator would create a compelling dynamic and a fan-favorite encounter.
